I have a Catalpa growing into a native Pecan. What I mean by
this is the branches of one are growing into the other. A landscaper
told me that this would cause a fungus to grow and that the limbs of
one of the trees need to be cut back. Is this true? Can I expect any
other problem?

Unless they are practically on top of each other, I doubt you'll see much of an issue. Look at the forest. Trees overlap all the time. Unless there's something specific about a Catalpa and a Pecan that don't get along, I don't see a problem.
